We keep our directory structure pretty simple to navigate and find. In root we have our hmtl files and assets directory. And within assets we have our styles, js and support library files. Here they are:

Pretty simple code structure. Class based so easily you can create and customize: 

All css are made by using SASS. you can find them assets => sass directory

Our JS code run by jQuery and template based js functionality are controlled by Twitter bootstrap. In html we used a compiled version of js "theme-dist.js". Main codes are in theme.js. Here is sample of that:
